Vidyo has a (not free) solution with the option to host it the meetings on your hardware, or use their cloud option.  They are moving toward the package option where you buy the hardware and license the number of concurrent users.  It is designed for videoconference using H.323 and utilizes H.239 so it can integrate meetings with existing Cisco/Tandberg, Polycom, etc.  It's webex-like in that there's a small plugin on the pc, so they are targeting the travelling users with laptops.  It works with iPhone, Droid, iPad, and all PCs's browsers.  The mobile apps are free downloads.

Again, not free, but my first impression is an entry-level package for 25 concurrent users and all the hardware runs about $9500 list price, with room to negotiate.

I can't speak directly for Gotomeeting, but I can say that I have gone to several webinar type systems (mostly webex) just using native Firefox/Iceweasel on Ubuntu and Debian.  Just need to make sure (a) the site isn't using some proprietary protocol, and (b) your Java installation meets the requirements of the site.

Best way to check your configuration out is to find a test page...
